Not sure so much that they're rare as that they are one of the three components for the Recipe: Seafood Magnifique Feast, which is the new Cata feast. Granted there are not many pools to begin with, but when you combine the few pools with everyone trying to gather mats and get the That's A Lot of Bait acheivement to get the recipe for the feast, it's going to make them seem even more rare.

Actually I believe they are so rare because the pools share spawns with a basically worthless fish pool (algae rockfish). So as everyone fishes out the guppies the spawns eventually all respawn as algae rockfish. The best thing to do is bring a second fisher to fish the rockfish pools to keep guppy pools spawning. Alternately if you're all alone go fish out some rockfish pools when guppies are too rare and come back.

My guess is the OP didn't read that Highland Guppy Schools only spawn in inland waters. Pathing along the Verrall River from Dragonmaw Port and with a lap around Loch Verrall, I got about 50 Guppies in one run. Hope this helps anyone else having issues.
EDIT: You can also try the ponds in the Vermillion Redoubt if you're waiting for schools to respawn, though, due to their small size, it doesn't appear to be a very fruitful venture.

If players have been fishing a lot for Highland Guppy then eventually there will be few if any pools left. Hence it doesn't matter whether you follow the suggested route as they will only respawn once the Algae Rockfish pools along the coast have been cleared (or at least some in order to get the pools re-popping inland). Or, after a server restart when the pools are reset.
This is a mechanic that is used for some other zones though it is not consistent and does cause this type of confusion.
